I just got my

2 Fusion Encounter 12's
-Power Handling – 400 Watts
-Voice Coil – 2” Kapton SVC
-Impedance – 4 Ohms
-Free Space Resonance (Fs) – 27Hz
-Efficiency (1w/1M) – 91dB
-Frequency Response – 23Hz * 3kHz

With

1 Sony XM-d400p5
-Channel Configuration 1 mono
-Low Pass Filter (variable) 50-300 Hz
-MOSFET Power supply
-Max. Ouput Power : 1 x 800W at 2 ohm
-Rated Ouput Power : 1 x 400W at 2 ohm

My problem is that i can keep them playing only at low levels of the cd player, and when i start turning the volume up the subwoofers go out and the amp goes into protection mode. The cd player keeps playing and doesnt skip a beat although without the subwoofers going. If I turn off the unit and turn it back on the subwoofers will begin playing again once I turn my volume to that level off where they stop playing before.

I've checked my ground and checked it again and it is fine.

are the subs setup in serial or paralell or do they each each have their own channel?

Serial would = ~8 ohms
Paralell would = ~2 ohms which equils driveing the amp very very hard.

So doesn't that equal only 50W at 8Ω when their wired in series? What's the RMS rating of the subs? You're definitely putting way too much of a load on the amp. With the two subs in parallel (2Ω) they'd still probably need (and try to take) more than the ~200W they're each seeing.

Have you tried running just one sub?
