I was at the local rim store today and the sales man was telling that i could not use a FWD drive wheel on my MKIII(thats my baby!!!) but he could not tell me why .... If the offset and lug pattern are correct whats the issue?

Its usually the offset that causes the problem

Do FWD cars not rotate their tires? for example eclipse's have our same setup.... I mount my friend's rims to my car before and the rims where the same all the way around 17x8 with 245/45/18 tires

Usually FWD cars have skinny rims if you can find them in a nice width and off set i don't see why they won't work. plus you can always use spacers if the off sets are too low... but those run you about 100-200 a pair.. just remember that.
