automatic tranny help

i hope this hasnt been asked 100 times already, i did spend hours reading various threads though.
my setup is a 1jzgte with automatic tranny from a soarer swapped into my ma70. ever since i finished the swap everything has been running really good except for one small thing that bugs me. from what i gather, the tranny is in 'manual shift' mode. that is to say D is neutral, 2 is overdrive, and L is 1,2,3. I notice in L it shifts much more tightly through 1,2,3 but in 2 its mushy through all gears. I figure this has something to do with it being in 'manual mode.'
when i got my tranny and engine for the swap some of the harness had been damaged, the part that goes to the tranny so i repaired it. i suspect i missed something though, but have been unable to extract trouble codes from the ECT. I have tried paper clips and a wire to the E1 and TT terminals. Also tried it between E1 and TE1 and I cant extract CEL codes either now, which did work before, leads be to believe the E1 terminal isnt grounded or something like that. Can i take a wire in the TT terminal, and just ground it out to something with an aligator clip? The OD light isnt burnt out either, i checked that.
Is there anything to gain by getting my ECT working properly? It would be nice to be able to select any gear I want with the shift lever and shut OD off with the button. Seems to shift much more crisp in L, does it get better than this? Also I seem to have a dead spot when im cruising going 70 and step on it, it just feels mushy and wont downshift, not helpful if im trying to beat some punk from a roll. If I go from a stand still its tight and accelerates like a bullet.
I know, just get rid of it and get a 5spd, but that is not economically feasable right now, unless you want to make a donation. Its on the list of things to do, but wont happen for at least a year.

I'm watching this thread, as I'm almost having the same problem as you after my GE to GTE swap.

With my car, if I put it in drive (D), it takes off in 2nd, shifts to 3rd; then never shifts into overdrive after that. I can shift it through the gears manually, 1->2->D; but it will never shift into overdrive once I reach D.

Also, I can't pull any codes off my tranny's computer. I can jump the terminals in the diagnostic box, but my O/D light doesn't flash; meaning that the tranny's computer isn't going into diagnostic mode. (Yes, the O/D light works fine).
