Make something similar to the stock heat shields... not sure what exactly that material is, but it does a damned good job, pretty similar to what Nash said.
Couldn't hurt to check that your timing is still where it should be, mechanically. Buddy of mine had his car at BDC rather than TDC when doing his timing belt, car ran, but ran rather funny until that was straightened out. ;)
Does it help if you hold your foot on the throttle when you press in the clutch? You say you ruled out the ISCV, but it's sounding very similar to what mine did. Does manually holding the throttle in keep it from stalling?
I like the idea, but you're going to need to look at the wiring diagram in the TSRM to see if it will even be possible. If you do this, may I suggest that you paint over the "CRUISE" lettering, then label button with "AWESOME"? ;)
Routing of the IC piping looks quite similar to Tyler's car... I forget his screen name on here, but it's a pretty well sorted car. Is coating the pipes an option?

Will have to update this post with how much power you eventually make once everything gets straightened out and tuned. I'm running a pretty similar setup in the future.
Used Miata also makes a damned good daily, however, unlike the VW, I think you'd easily be tempted to mod it. Easy to drive, reasonably cheap, and you'll get at least 25mpg if you weld the throttle to the floor. ;)
