Your talking about the throttle linkage right? We swapped kyles from auto to manual awhile back. We used the autos linkage, just removed the kickdown cable. When I drove it felt just like my manual. At least I couldnt tell the difference.

I cant think of anthing but just to clarify: Only the flywheel should be on the engine. The clutch assembly should all be on the tranny away from the engine. Is the shifter off of the tranny...?

According to my manual you put the clutch assembly on the transmission spline then lift it up to the engine.

Do you have a clutch alignment tool? Make sure its all nice and straight. When Chriso AKA Jesus Jr put Kyles transmission in he just set it on his chest and Hulk'd it into the car. If you can get the spine into the clutch and pretty far in you can turn the spline from the rear to wiggle it...

Is it a targa? It could be your seals. If not is most likely your window seals.
