The fuel relay mod is to remove the 9-12volt jump in fuel pump voltage, and provide it a constant 12volts. I don't know about the AEM, but it may or may not delete this function.

Most gasket sets I've seen include that one as well as the correct one, even though they are both listed as the throttle body gasket.

Where were you reading this zero vacuum from? If its a boost gauge, i would check that line first.
