I think your best bet would be to keep them and just extend/route them to fit how you want.

Is your car running right now? If so and its not plugged in, it could just be an unused plug.

Considering the thread you linked to is dedicated to what that plug is, you should read through that wait for your answer. As for your wipers, just unplug it and see if it works. If your doing a wire tuck you should expect to have to lengthen a few wires here and there.

This thing isnt going to be a beast or unique. You sound like you have a pipe dream that will either never get started or will not even get into any stages of fabrication. For the money you would put into TPI, you'd be around the same price for an LS.

You could also do a test run of the stain on the inside of the stock, where the action sits.

If it were me and I was going for the black look, there's a stain you can use that will come out black plus still give you the wood grain accents. I think bedliner all over would be cumbersome. Pick and choose where you want your high traction points at.
