Don't ever do that. It creates a voltage spike that could destroy vehicle electronics. I know cavemen at Autozone and other places have done it, and gotten away with it, but it is dangerous.

The harness is sold as a unit I believe. We had rebuild kits for changing bad wiring and connections. Your local dealer might have a rebuild kit. If they do, take the parts in that you need to redo, becuase the whole kit is probably more than a harness.
Sure sounds like a bad charging system. You ran the battery down when the system wasn't charging. I woldn't be putting an alternator from Autozone on your car. Toyota rebuilds are pricey, but they are done in house and last as long as new units.
In my experience, the Toyota RWD automatic is one of the best built. They never came in "wore out" and need of an overhaul. When they were damaged, they were physically damaged from something.
