    Are you talking about the hole just to the rear of the doors? Those are inlets for cooling air for the brakes on most cars. I've never taken much time to look at the Mk4, but it is likely for brake cooling. Brake cooling vents might be the correct term here.

    One is for your ECU, the other is for your gauge cluster's temperature gauge. So long as they're both installed in the water neck, and the wiring plugs are plugged into them, mixing them up should not affect the results. That said, you should check to see if there are part numbers on the sensor...

    If you turn the key to the ON position, then turn it off, without starting the car, does anything else stay on? Just a shot in the dark here, but could be something in the ignition switch. That said, full disclaimer, I am not great at electrical troubleshooting, so good luck!
