2 bottom black ones are for the ac fans.
The one above that is the c1 plug and it's the main power for the Ecu. That one all the wires should be the same color and you can match those up.
The body harness plugs need to make sure they are in the right spot...

Coil overs are basically spring and shock with more adjustment. Either will do. Can also get kybs. Iirc the illuminas are more expensive so you could keep tems. If you don't have or don't want to keep tems don't waste the money.
On my 1j I cut a hole for the harness. And ran the fp relay in the fender and put and unneeded harness in there as well.
You can put the fuse box in the fender without doing any cutting. But makes te fuse box almost useless.
Just gotta use your head and see where you can put things...
Don't get the godspeed coilovers. They suck. Buddy's top mount wore out hard and the rubber bushing on the bottom got destroyed within like 6 months and he had issues from day one.
