It's been said by many on here, and argued by many as well... stock air box with K&N drop in filter is the best cold air intake out there. It doesn't intake air from under the hood.

Two seals inside the MC. Take off the MC, disassemble it, inspect those seals. If bad buy another MC and replace it. Re-bleed and you should be good.
You need to look into the caliper as well and make sure it's not sticking.

Autolite 3922 coppers. Cheap & gets the job done. They're said to be better conductors of spark than platinums, but they don't last as long. At $1.00/ea (rockauto.com) it sure beats paying $55 for a set.

Are you sure you have the timing light cable clipped on spark plug #1 wire when checking timing? I guess that would be a dumb question cause you obviously know which cylinder is #1. Hmm... you got me on this one. In for answer.
