Well, if you do it with the wrong parts your ABS will not work anymore, plus there is a risk of undesired ABS operation occurring.
IMO, you should fix the car right and use the correct parts (unless you plan on removing the ABS completely)
Look at the side of the block that has the holes that overlap the oil pan. Insert either small prybar that fits in the hole, or large screwdriver. Pry oil pan downwards from both locations while inserting smaller screwdrivers to hole the pan away from the block while you re-set the prybars...
I'm left feeling "Why" anf "WTF" on this one...

Did ATI send you the flex plate or was it an OEM unit? Might be worth checking its cocentricity next time the trans is out (not that you wanted to hear that phrase)
Only other things I can think of would be the oil pump in the trans, possibly the input shaft...
