What you're saying is clear. Second gear looks good and third looks like it has some slightly rounded teeth and could give you grinding issues going into gear.
Your second gear has a few teeth that are more rounded than you'd really like. From the pictures, third actually looks pretty useable.
Every trans is different though, that second would be fine on a civic, but on these that looks to be enough to cause you issues.

However, if you measure and need a shim that is xx size and you have a used one that is xx size then by all means use it. Those things are so fucking hard it doesn't make sense. I've never seen a properly installed shim/bucket actually wear. All the cam really does is polish...
^ What these guys said. Your master cylinder literally bolts directly to the clutch pedal. You either have a rip or leak in the rubber seal for the piston that the clutch pedal engages, or somehow your line is leaking and it's getting in the car but that seems less likely.

Transmissions are the same, the bell housing is different. 7M w58= 7m bell housing 2J w58 = 2J bell housing. The bell housings do not mix and match. You've pretty much answered your own question.
Filters are very important when switching to E85. Check them often in the first few months of running it because the E85 will dissolve a lot of BS that was building in your fuel system from pump gas. That free flowing BS will end up in your filters and clog them up quick.
