to answer your question simply, no you can not remove it.
you have to provide vacuum to certain engine components. unless you do that, you cant remove that fitting.
also that picture is a little misleading. the brake proportioning valve is no where near those vacuum lines. its mounted to the side of the engine bay under the brake master cylinder.
yes, the line above the FPR vacuum line goes to the EGR actuator. if you have done away with the EGR system then you simply cap off that port on the throttle body.

sometimes you can reuse a seal with some rtv and everything goes well. ive done it, most people have.
but there is a chance if it not working. many people on here might not have enough experience to decide if they should reuse a gasket or a seal...
i personally love conspiracy theories, though i dont take them seriously all the time, i love to indulge my self and get into many different conspiracy theories.

you better tear the entire motor apart after that and let a machine shop clean out the block and the head. at that point you might as well rebuild it.
