But I would think there is something wrong with the knock sensor rewire. Check resistance on shield to ground and signals to ground. Should have low ohms on shield wire and high on signal wire.
the hose you took a picture of is a coolant line, leaking line = leaking coolant = overheating. As for the sludge it may have not been flushed out properly after the hg. Flushing with a water hose as most people try to do at their house is not good enough to get all the sludge out.

I would check your wires again, I know you said you tested them but it is hard to tell a lot of times if the wires are really bad. But for the most part if you have a rough idle its plugs, and if you have rough while under load its wires, now of course there are many things that could cause it...
Check the feed hose from the reservoir to the pump make sure there are no kinks or binds in that hose, mine got soft and started to collapse when the car was running, it was partially kinked just sitting but collapsed during running. And for the fifth or sixth time ATF only.
Turbo Habanero try unplugging the horn next to the booster and see if your lights work properly, I know it sounds strange but I had a shorted horn that was giving me all kinds of lighting problems.

I was thinking of trying to modifying the center console "tray" the one near the tems buttons. I always end up putting my drinks in there anyways but they like falling out so you have to hold onto them which makes driving a 5 speed and holding it hard. Not sure off hand how much depth there is...
Hell I missed my supra while I had it down doing body work and paint so I just bought another hahah, drove it for a year and resold it. Note my car is still not done, but we got one for my wife so I can drive hers and its nice. But hers is a auto and I miss my 5 speed.

All of your power from the engine to the wheels goes through the diff, think of how much force that is, the bolts have to be very tight. Dont remember the spec at the moment though. Or it could be with the more grip the tires are getting ie having both grip now, you could have blown already...
Pull off the hose from the union (big bolt as you called it) this should have a large amount of vacuum. If the problem is you are not getting vacuum to the boost pressure sensor check for binds, kinks, or a crimped hose between it and the intake vacuum source.
Personally if I get a leak such as mentioned, I would pull the intake and reseal the whole thing and replace all the injector seals. Now this may seem like over kill but I am one for making sure that everything is in good shape, and not having the notion that the 7m is such an unreliable...
clean fresh air with gas comes in on the intake valve side, they have gas constantly cleaning them off and cooling them. Burnt fuel and air go out the exhaust side, so all the products of internal combustion are going out the exhaust side and the heat too. Not much worry about the intake...
