The two near the alternator go to the ignitor which looks like you are missing..

The 4 pin white connector looks to be off of one of the tems actuators on the shocks

The green with red stripe goes to coolant temp sensor on thermostat housing (There are two the other one that is a single wire is for the gauge cluster temp gauge

The Blue with white stripe goes to the auxiliary fan sensor on the thermostat housing for the big fan in front of the condenser

This is a plug for a vacuum line. If its not plugged in it will just throw a code. The vacuum lines should be hooked up though if your running all the stock lines. One goes on the manifold I think, the other is for the fuel rail.

Possibly goes to the starter. But idk where its coming from.

i think so... didnt really check but it should be there lol is it on the passenger side or driver side??

lol starter should be on the driver side under the intake manifold back towards the firewall

The red plug is for the vacuum sensing valve connected to the EGR, if you don't have and EGR in this car you may conisder removing it and blocking off the line, if not reconnect it, Since it appears the lower intake is off of the car you should be able to see a big hole on the driver side of the block, this is where your starter should go, if you don't see the big hole there you have a starter and the large wire should connect directly to it.
