Im currently rebuilding my supra, I will be replacing the engine with a refreshed one from rabidchimp and also plan on upgrading to a 57trim ct26 or possibly a sp61gt or jt61gt. currently I have AMS hardpipes and intercooler with 550rc's, lex afm, tuned hks safr, apexi avcr and hks ssqv. I would like to really clean up the wiring and looks of the bay, get rid of all those different tuners and get one to control evertyhing and convert to map. On top of that I have about 1000 to spend in the wiring/management area. And my wiring harness is pretty much shot.(cracking wires broken/missing plugs ect)
Ive narrowed it down to either a rebuilt harness along with a intergrated maft pro with all the trimmings or get a sprint 500 and keep the stock ecu for ac and iscv. I know I'd have to wire the haltech semi-seq with waste spark(oem setup) but even with the maft pro it is still the same but still relies on the stock ecu which I hear is slow??? both with wiring the maft pro would be more expensive.. with the exeption that Ive wired ems's before and installed a p2000 in a 1j mk3 so I can do that myself.. Ive never torn apart and rebuilt a stock harness... and tuning will be slightly more with the sprint500......Oh yeah is gonna be a daily driver and aiming for 350 daily and boost up occasionally mid 400's.

Sprint 500 for under 900$ + some oem plugs 100$=around 1000$
or
oem rebuild harness 500$+ and maft pro just under 900$=around 1400$

If doing maftpro I want my harness to come out as nice as this!!!

Well it seems like you have a dilemma here. Well for one you really don't need a standalone for 350hp and a SAFC and a FPR would suffice for that. But you you also say your harness is shot. Sounds like about the same price for either one cause once you get the standalone done you need to have it tuned. So really it is up to here what you want to do cause either way you want to go will cost the same. I personally would go standalone because I could eliminate a lot of that 18+ year old electronics/wiring and clean up the engine bay a lot.
