Here is what I always do:
Take the original and re-encode to MPEG using a program called TMPGENC. If you have problems with this process, the vid might have problems, period. Not un-fixable, but sometimes they need "massaging".
When you are done decoding, then use Dr. Divx or another divx encoding program.
It takes awhile, but decoding to MPG first usually helps me with problems.

I'll have to remember that.

The reason I use other programs is just because I am used to them and they are very customizeable. TMPGENC is extremely powerful if you know what you are doing. I often use it to resize a video and slow down the motion search accuracy and encoding speed. I also use it to re-encode wmv, asf, avi and other video to mpg so that I can use the MPG tools to cut out unnecessary crap, join and then re-encode.

Programs I use [depending on clip, sometimes I use combinations]:
TMPGENC
Vdub [I believe v1.3c is able to work asf/wmv]
ASFTools 3.1
Dr. Divx

Sometime I will use others, but these are the usual suspects.
