Ok, let me get this straight.

You've got a 2j inside an mk3, but you need to pass smog. Under that idea, you're probably wanting to put in a stock 7m with proper emissions goods(i.e. cat), assuming it's in clean shape. Ideally, you're "supposed" to pass smog if you're shooting for legal goodness.

If you've got the 2j and know the right people, you'll "pass" your smog test with it still under the hood, if you know what I mean. I will have to admit your build is even more 'secret' than mine.

You can pass smog with a 2j in cali, because it was sold in the us by toyota. So yeah you can pass smog in the US. All that you need is to have the same evap system as the stock 2jz supra. ALL SMOG STUFF. to get your car to pass smog all u need to do is take it to a ref so they can see that you have all the smog stuff.

Kinda like, taking a newer model engine and putting it in an older model car and being okay with that, but trying to take an older model engine and putting it into a new model car... :nono:
