Besides the two large grey ecu plugs what are the other plugs and where can I get a pin out for them?

On the jzx90 chaser harness there are only 2 of the 4 connectors that go to the ecu on the engine harness itself. The other 2 were integrated into the chaser's body harness.
The reason that I know, is that I ran into the same issue. I called Dr. Tweak at Phoenix tuning and explained which plugs I needed. He knew exactly what I was talking about and sent the proper ones to me.

Kind of a pain in the ass, but if you go off of the jzx90 pinout, and then match it up to the jza70 when you go to wire it, you should be ready to rock.

Check your plugs to find out which version you have. Order the remaining 2 from Phoenix.

As far as the other ones, I haven't been able to find much at all. It seems that the jzx90 engine harness pinout is hard to find. there is a translated online version of the 1jz manual floating around. Check that out, and if all else fails break out the multimeter and start chasing wires and checking for continuity.

1JZ vvt-i swap?! I give you props. I am doing the same thing here. Can't wait for the good 80% of the engines torque at 2200 rpms all the way to 5k+ and a high-rev range. I am told the VVT-i 1JZ was a completely different animal that was a cheaper and easier solution to make power on when compared to its arch rival the RB26.
