On my brothers 1jz, I am not sure where the large (12ga?) wire goes directly from the alternator side post. I imagine eventually to or near the battery to charge? Just wanting to make sure I am wiring it to the right spot, not his radio, radiator, or kidney.

Goes to the wires coming out of the bottom of the fuse block next to the battery. I believe it is 2 larger white wires there that you will connect it to.
It's an 8ga wire, and yes, it goes to the fusable link, then on to the battery to charge it.
On a stock 1JZ, the wire is actually part of the wiring harness. It's a large light blueish wire going from the alt, into the cabin, then back out to the fuse block.
