Also check your linkage from the transmission to the throttle body. If it is too loose or too tight you will have bad upshifts or downshifts between gears.

Check the wiring harness that runs on top of the valve covers behind the timming cover infront of the coil cover. You may have a burnt wire. That is what I had on my old motor. I just replacd the harness on that motor.

You will have extra connectors that go to the transmission but you will have to rewire a couple of wires. Will you consider a trade for a 87-88 5-speed wiring harness for your 88 auto wiring harness? If so PM me. Thanks.

did you fix your problem? If not you should get a cooling pressure tester and see if you loose any pressure.

Check or clean the positive cable that goes to the starter. Maybe the wire is loose or needs to be replaced. I replaced mine because it was no good.

When you pulled the retractor control box from under the dash because it was making a weird noise did the noise sound like a clicking sound or something else?

That is what Im in the process of doing also. I fryed my wiring harness on my 87 toyota supra turbo because I was in the middle of doing a head gasket job and I just connected that battery just to listen to the radio for a little while even though I do not leave the battery connected in the car...
