I am confused. Is it the windows that don't work, or the locks, or both?

I would check for continuity of the wires that go from door to chassis as the door is moved from open to closed. Possibly one is broken internally and not making contact when the door is fully closed.

If you can do all those mods, you can add a #194 bulb to 12V and the other end to the MIL input to the ECU. Then you can read codes and solve your problem.

Its really hard to convey the brightness of stop lights. I tried taking a photo during the day but, the lights looks really dim, dimmer than they are (see below) , while at night they look brighter than they are. Cameras don't have the dynamic range that our eyes do. Stops off left, on right.

This looks brighter than it is. There is a definite hot area at the top of the lens too. I'll take another in daylight which may look more like real life.

I'll bet its knock sensor is not nearly as good as the one in the stock ecu. A typical ecu project for a production engine family is a multi-million dollar effort. GM spent $500M on a powertrain test facility alone.
