Correct me if I'm wrong but the way the harness is setup it's almost impossible to wire them out of sequence due to the length of the connector wires. Besides which on 89 and later cars the connectors are brown-grey-brown-grey-brown-grey.

There is some kind of coating on the sensor inside the afm and as figgie said if you cleaned it you f'd it up. I've heard stories of people cleaning it with some kind of chemical found in photo labs but even then it doesn't last long.
Looks like it's time to dig deep in the old wallet.
Have you had a look at your oil and your coolant yet? Start there. Any oil where it shouldn't be? (in radiator) or coolant where it shouldn't be? (in crankcase).
After that, I'd have a look at all my connections electrical, vacuum and exhaust.

If it were me I'd start with the radiator exhaust gas test and get that out of the way. I'd rather get the bad news upfront and not chase my tail doing a bunch of fixes on the cooling system that aren't gonna correct the problem.

I hate to say it but the synptoms you describe are classsic blown head gasket problems. For one thing your temperature gauge shouldn't be above the half way mark. In fact, a healthy supra runs well below the halfway mark on the temperature gauge. My gauge never varies and I live in California...
I replaced mine with a 3/4 in piece of hose (as I remember) and I think I put a spring in the middle to keep it from collapsing. Anyways, I haven't had any problems. For what it's worth.
