The starter bolts are the biggest pain.
If you need more room loosen (but do not remove) the motor mounts and tilt the motor back. You may also need to disconnect the downpipe because it will start to bind.

If you're not changing the transmission you won't have to change the clutch or flywheel. You old clutch might not last very long with the new power but it should hold.
If you we're to swap transmissions you would have to switch the clutch but I'm not sure about the flywheel.
You need to figure out your effective gear ratio.
(Gear Ratio) x (Stock Tire Diameter/New Tire Diameter) = Effective Gear Ratio
Assuming you're using a 4.10:1 diff and the same transmission.
4.10 x (24.82"/35") = The same as using a 2.90:1 diff

I had a similar issue during the summer. I didn't go thru near the diagnostics you did but managed to track it down by checking the resistance on each injector.
When cold they were all within spec (~3.5 ohm IIRC) but when hot one was reading upwards of 20 ohm.

That is true but it is what I plan on doing. I'm also going to use hella projectors instead.
They won't be HIDs but should be much brighter then stock at half the price of other projectors.

My guess is that the second kit is going to place the motor really close to the firewall. That would be why the full kit extends the shifter housing.
Might be able to fix that with a BFH, but it's your money and your risk.
Edit: or you're expected to extend the housing yourself.
