It's a wear item, don't know who said they never fail. Lesson learned. Replace water pump whenever you're doing a big job on the engine. Considering you paid $35, I can't see any reason not to.

OK fine, I'll bite. You will not get an accurate water temp reading on that side of the thermostat as that is not true engine coolant temperature. Same thing with the radiator hose adapter pieces. As for your charcoal canister.... Buy a 1JZ charcoal canister and tuck it in the fender. Problem...

While not common, it is possible to get a mis-packaged part. May want to verify this first.

Pull the crank pulley off and see what you can see. No use speculating when you're halfway there. I'm willing to bet you lost the outer guide on the crank sprocket.

Have you checked the connections on the battery? May just be a lucky break that it runs when you pop-start the car. My mom's 04 Grand Cherokee just did this and it was a bad cable where it attached to the terminal at the battery.
