goto a parts store and look for the generic toyota/ford studs they should be the same and a couple of dollars. (it was the help! line of products if they have them where you live) it comes with 3 studs and 3 bolts
fuel pump resistor and relay but i would get rid of those for a jz. you can use your oil pressure sensor you just need an adaptor so your gauge still works. you can use your oem boost gauge but.. well they are kinda useless :)
knowing how to weld REALLY helps Lol they did give me a few ideas i would like to work on next though. and i'd like to route the harness through the dash since where it is at now is kind of in the way when i am trying to get to stuff

do you have a picture? ive never heard of them hitting the plates and i would think to bend the plate would to render it useless anyway as it wont keep anything from getting in there.
you need a 2jzge manual flywheel and any w58 clutch setup (the 70$ ebay special should be good enough) and the bellhousing will be a 2jzge bellhousing thats for a manual transmission and after you get a driveshaft (you get this from a non turbo manual mkiii supra) vuala! a drivetrain.
