Part number for an auto ecu for a Chaser is 89661-22610

That is a Chaser Ecu. The missing plugs are still attached to the body harness. You are going to have to by a Jumper harness and cut the plugs you need and make the body connections your self.

Nope, I took the trac control and AC shit out of the harness, I re-loomed the entire harness and there were no wires cut, no stubs from, there is literally nothing to indicate that there is anything missing. I wonder if the plug for the TRAC system is the yellow one that I am missing... What...

Yes, you can use copper spray. Clean the gasket with brake cleaner and dry. You can use the gasket over and over if you clean it between.
