Filling those in kills the lines of the car IMHO. That also requires lots of very good body work to look right. Painting them the same color as the car makes for a clean look for several grand less out of pocket.

Done that on both supras I've owned both on the first T-stat replacement. First had to be drilled out, but I got lucky the second time and had enough to use some vice grip magic. The placement and design of the 7m housing is horrid. I keep a jar of anti-seize, it is necessary.
