I'm going to start my swap soon, just been collecting parts for a while. I was going to get a complete engine gasket set and was wondering which gaskets to replace before I drop it in the car.

I went with the Spec Stage 3 as well, however mine is for a W58 (2JZ-GE flywheel) set-up. Maybe that is why mine only cost $358 shipped. I chose Spec because I've heard nothing but good things about them. And they have decent prices.
Ok. 3 out of 5 cylinders have bad compression after it was re-checked. So it's not looking good. We're going to try to get the head pulled off next weekend and see whats going on inside it. It probably does have bent valves after all.

We've ruled out motor mounts, they are in good condition. I will post up more info in the next couple of days when I get time to go look at it. I will check for codes.
The engine has a lot of miles on it so it didn't seem too bad, or is it low no matter how many miles? Should we just find another engine and swap them?
Ok, a compression test was done to the engine yesterday and all cylinders are good at 120 - 130 PSI and they did not leak down. So even if there is a bent valve, it isn't bent enough to lose compression. Maybe the mechanic was lying.

Don't waste your money just to end up with a slow car. If you are willing to spend that much on an NA motor, then you might as well just spend that money on a turbo motor and end up with a badass motor. It just doesn't make sense to build up a GE.
