did you take pictures of the engine bay before the HG job? if so, refer to them for vac line routing and such, if not then find a running MKIII and compare. check IC pipes, afm blah blah what they said.
^^ I feel ya on the wiring issues man....trust me. my problems focus mainly around the window switches lol but yeah, these "old car" problems do get annoying fast.
change the actuator, odds are the 88 is tired ( as stated before). get an 89 + actuator that is in good shape and cover all your bases in one fell swoop.
^^ yup yup, it will just fall on it's face as soon as you touch the throttle. I remember one time I forgot to plug it it, I was going crazy for like 5 min trying to figure out what I screwed up.

my theory is knock out the basics first, make sure that everything is right. a basic "tune up" first of all. grounds, plugs, wires...
