Yeah, I'd say carrier bearing is the most likely suspect. Jack up the car (use jackstands), get under it and grab the drive-shaft near the carrier bearing and see if there is any play, if there is much, than your carrier bearing is shot. Pretty common for these things to wear out.
If you're going to buy a JDM motor the key thing is buying from somebody reputable. If you go through ebay make sure they have alot of sales, and near 100% rating.

Well, first I'd make sure that it is a rod knock (supracentral has a thread somewhere on how to detect rod knock). If it is rod knock than you'll have to look at the rod journals and make a decision on the damage.
In short if your rod journals are damaged than new rod bearings aren't going...
