I think the alternator is on its way out. Put a volt meter on the battery and see what voltage are you getting during the 21min drama you described.

Use the MKIII bible on TSRM. It has every thing. Use the link i posted previously and your questions shall be answered. It really is very simple to test (with detailed pictures and all on TSRM) but you have to read and understand it for your self.

How many miles have you done on the new build. If its fairly new you will have to wait until the rings bed in properly. Goolgle TSRM and go through the 7m manual and see if you can trouble shoot your crank case ventilation system.

How much voltage are you getting at your battery at idle it should be 14-16 volts.

You plugged the 7MGE ECU in to a 7MGTE car and hoped that it will start? May be theres something i dont know! scratches head!. Try TSRM and buy your self a good multi meter and start by testing power to the ECU. Does your dash get power at all?
