Im pretty sure you can use the auto ECU with a 5 speed, but IMHO I'd try to find a M/T ECU or a Mines or Blitz.
What are your plans for the car? If your serious about this swap it might be a good idea to just go for a Standalone. If you can afford it, it would definitely be worth it, for tuning potential as well as all-around drivability.

Yeah, it is, you just need to redo some of the wiring that goes to sensors related to the auto trans and the backup lights.

That wheel kicks ass in case anyone is wondering. I have one... takes some practice but it's totally bad ass when you get it down.
Why would you buy a 1JZ if you weren't prepared to wire it? Why not just learn how to do it? Just saying you're probably capable yourself if you apply yourself.
