Code 42 and Rough Idle, Car leans out pass 2k and 3500RPM

hello Everyone,

I have been searching around the forum to get a few questions answered since my car is running odd and cannot seem to find some answer. Hopefull I can get pointed in the right direction to fix some issues I am having.
I am throwing a code 42 which is the Vehicle Speed Sensor, I keep reading this deals with the speedo cable. My speedo cable still works and it is still reading properly. would the actual sensor on the Trans be the possible culprit? or is this a window to another possibly bigger problem?
Here are my list of mods before I continue onto my second problem:
APEXI SAFC NEO (all 0 out I have not messed with it at all)
AFPR with vaccum base fuel pressure is set at 35 I have not checked the pressure without the vac line.
The motor has been modified with upgraded internals.
550cc Injectors
LEX AFM
Walbro Fuel Pump (authentic not a knockoff)
AEM UEGO wideband
J Tube blocked off.
Fuel Dampner Bypassed.

Timing is set right now at 10 deg per the TSRM, and yesterday I checked the electronics for the AFM and the ohm is within spec. I have not checked the TPS, or the Idle Control Valve.
Now the car starts fine but it has a small miss. The car idles at 650 to 700 RPM and it has a 30 to 50 RPM fluctuation when the miss comes on, I have a DDP so the miss is very apparent. I am not sure as to what could be casuing the miss since the timing is within specs and fuel pressure is good. I do not have any vaccum leaks, I've checked for them twice.
The third problem I am having is when i drive the vehicle at 2,000 RPM the car leans out where the AFRs are above 17 for a split second and then corrects pass 2k RPM and it does this again between 3500 and 4k RPM.
As i mentioned i have not messed with the NEO at all and there have been no adjustments made apart from getting the FP and Timing set per the TSRM.
at idle my AFRs are between 13.2 and 14.9
Any help would be appreciated in regards to this, or if you guys need more information let me know I can go and test something and report back with the results. I appreciate all the help.

I'll pass on the other symptoms but regarding code 42 the vehicle speed sensor is not in the transmission but in the speedometer. The cruise control diagnostics can be used to run a quick check on it but I suspect all you'll find by doing that is a confirmation it's not working...

forgive my negligence but how would the fuel dampener adjust the lean spots on the power range? I am not saying you would be wrong just trying to understand the correlation between the two.
I also checked my TPS tonight and it is within specs per the TSRM, and also checked the ISC Valve. when i turn the car off I can hear it click close and when I turn the key I can hear it clicking. My ohm meter seems to be acting up and i could not get an accurate reading on it so I will have to try a new one. I got a proper reading on the TPS but i was not getting any readings on the ISC valve. Would you interpret this as having to replace the ISC valve? I also disconnected the valve when the motor was running and there was no change in idle.
All the help is greatly appreciated so far.

3p thank you for the heads up on that and the lesson. I just got back from working on the car once again and you are correct. I installed the pulsation dampener back on the car and my lean spots disappeared. The miss sounds like it is still there but it is not as prominent, I will know more when I adjust my idle, since I installed the dampener the idle is now at 1500RPM. I am going to try and adjust the TPS to see if that gets my idle down to where it is suppose to be.

I saw an issue or two with the dampener when the screw backed out on other model cars. It has been some time, and it wasn't common. But then, most customers weren't Supra owners and didn't pull things off the car.
