Okay I've taken a lot of time and spell check to get this going good. I'm gonna try to do a good writeup of how to swap a 5 speed transmission, into a 1987 Supra that was originally automatic.
If anyone sees something that isn't there that should be there, post and I will edit the original 1st post.
Well I was crusin in the 89 today and saw a blue 87 at a shop with a big for sale sign on it. Very interesting car. Auto tranny is blown but is in like 10/10 shape. I only paid 1200$ for it, 7m-ge. So I'm gonna do a 5 speed swap, and write up every detail with pics of how I do it.
May need help along the way but so far here is the details.

1.Clutch pedal assembly
2.Brake pedal assembly
3.Clutch master + Clutch slave
4.Hydrolic lines in between the slave and master. along with flex lines.
5.W58 From a 7m-ge
6.Rear transmission brace
7.2 Transmission wings
8.5 Speed drive line
9.Shifter
10.Shifter bushings
11.Shift boot
12.Clutch
13.Flywheel
14.Pressure plate
15. Flywheel bolts
16. Driveshaft
17. Inspection cover between tranny and engine

Where to get these parts
I have never done business with this company but they seem to sell cheaper than Toyota does
Http://www.driftmotion.com - They have the flywheel bolts, Clutch slave, Master cylinder, lines and driveshaft you will need
The transmission and other parts you can get from a R154 car at a junkyard.

Electrical
1. You're going to have to bypass the Neutral safety switch, or get a M/T ECU.
Here's some information on how to do this
There's three harness connectors on the Auto... look for the one that is round and has three wires running in it, a BLACK wire, a WHITE wire, and a BLUE wire.... Cut that plug off the tranny with some wire to spare.... Take the WHITE and the BLACK wire and splice them together... Plug that connector into the harness side in the car.... Your ECT ECU will now think your car is in park all the time and it will start right up. Too easy.
2.Speed sensor
The last one that you need to be concerned over is the Speed Sensor. It's a Rectangular plugged harness with 4 or 6 wires I forget. Anyways, they are identical between the manual and auto, so the manual harness will plug right in. This will enable your cruise control to work. The other wire you have to worry about for cruise to enable is the switch on the top of the clutch pedal itself. It opens the cruise circuit and disables cruise when you press the clutch in... I never hooked mine up because I have an aftermarket wheel and pulled my cruise module out. I will investigate further and get you an answer on that too.

Tips to making it last
1. Get the transmission rebuilt and inspected (If you got it from a junkyard)
2. Get the flywheel, clutch and other misc parts NEW. If you don't it's only a matter of time until something breaks

Also I should mention I am doing the W58 transmission, not the R154 being as it is N/a and staying n/a.
