Yes, a counter sink and counter bore are different.
. Counter-sinking is often done to accommodate heads of flat head screws.
. Counter bore is done to accommodate pan-head, fillister-head or round-head screws or other screws with flat-bottomed undersides.

Clear is the cleanest way to go IMO. Question why you didn't counter bore the holes? That is what i did with mine. A socket head cap screw looks much nicer but would require you getting rid of the clutch fan.
