H&R are lower than most other springs available for the mk3, in most cases lower springs equal harsher ride. This sort of stuff has been discussed in depth, search and ye shall find.

Good luck with the project man, hope you didn't have to pay much for the car since you've had to fix so many things.

What do you suggest instead? I am looking to make 400ish whp...I'd like a bit more tune-ability than just pulling fuel with an AFC...

Agreed^. Find a friend or shop that you can have tune it with/for you. I am not familiar with the EM units, but you may be able to find some baseline tune settings online. Once you get it tuned, put up some feedback and useful info...please.

Good looking car, painting the trim should really clean it up! I'd love to see a pic once they are painted and you get it lowered.
