Check your TPS adjustment (after you check your throttle linkage/cable). That's what tells the computer how much throttle you're giving it, so if it's off a little bit it will affect the shift points. It will also affect your timing advance which will affect power (less of it, and it will have a "flat" feeling to it like the motor is making lots of noise but not feeling as fast as it should).

Also, just use the regular brakes to trans brake. I don't see any advantage to using the e-brake, it's more distracting to mess with the lever than to just let your left foot off the brake pedal. You just need to get used to easing off the pedal and not popping off, or you'll induce tire spin. Maybe pick up a set of spare wheels and a set of drag radials for the track. That will help with your 60ft times more than any engine mods. Tires are always the most important mod on the car, next to the talent of the driver.
