Ok so here is the story. I finally finished the engine rebuild on the N/A, it is a 89 auto w/ no tems, abs, or other options. I put the motor back in last night and went to put the interior back together today and could not find a the connector harness on the chassis by the ecu.

It is harness B3 according to here:
http://www.cygnusx1.net/Supra/Library/TEWD/MK3/manual.aspx?S=Main&P=29

This picture shows it coming out by two other connecting harnesses:

I only have the other two connectors coming out of the loom there, and staticpat and I spent an hour trying to find the third in the surrounding area to no avail. the TSRM says it is for the blower motor, and the ac worked before. Is there any reason that I would have that connector in the main harness but nothing to connect it to on the body?

I think it might related to the PPS system. there is another connector that has no partner next to the fuse box and diagnosis port. It is a gray, two pin connector that has a white and green stripe and a white and red stripe wire. on the turbo 88 with ABS there is a similar 2 pin connector harness that connects to the driver's side hub, wheel speed sensor I would guess. there is a solid grommet in the bottom of the strut tower where the speed sensor wire would go and like I said no abs.
