Is there any reasoning other than better fit behind the way the 3000 pipe is reduced where it connects to the IC piping. I will be fabricating my 2.5" IC pipes this weekend, and had planned on doing away with it.

It's one of the two major restrictions on the intercooler piping system. The other is that stupid cast elbow at the bottom between the turbo's compressor side and the intercooler. 
Do away with them both and enjoy better response.
