That depends on how much you increased the boost with the MBC. The DDP will increase boost and decrease spool time...if you are hitting in the ~12 psi boost range now (with a stock AFM), adding the DDP will make you hit fuel cut.

Non-interference motor...the pistons do not go higher than the top of the block.
You need to make it very, very clear to the machinist that the RA spec is critical for a MHG on this motor.
Based on what he' said about the CPS matching the picture I'll bet it's like he said...it's the cam gears and not the CPS.
I just wanted to make sure the diag block was jumpered (common mistake) before making that concluson.
The pop is probably due to idle being a little rich...no biggie...assuming you have the timing set at 10 BDTC with the diag block jumpered per the TRSM.

YES! Change the oil ASAP in case it's contaminated with water. It will have the same effect as a BHG allowing coolant into the crank case...the bearings will score...rod knock is next!

The amount of material does affect compression. A thicker HG than stock will decrease compression...thinner will increase compression...

Since you have rod knock, you will have to have work done to your crank shaft and rods. Make sure your mechanic sets the rod bearing clearances to the tighter side of the TRSM spec. The 7M does not like sloppy bearings...you will just get the knock again.

If someone has a MBC installed, one has to assume that it's for increasing boost above stock. A DDP with his mods and no boost controller (boost at stock levels) would not even come close to fuel cut.
