Both of your drawings seem to be the same and both are wrong. I can only tell you how the stock 7MGTE setup works. ECU to igniter is 4 pins and igniter to coil packs is 6 pins with one missing and one going to the tach. Except for the mislabeled igniter signals it's wired just as the book shows...
Huh? Iirc the coils should have two pin connectors. Edit: Ok, I see what you mean. You're talking about the sub harness connector that's in between the igniter and coil pack harness. It has 4 pins but further divides down to two pin connectors for each coil.

Check the alternator and main power fusible links. Both need to be good to supply power to the ignition switch. Since the headlights work the other links in the fuse box must be OK.

Sounds like fuel cut. Not the made up term often used by this community but the real one. Does it do it with the pedal buried? If so check for code 51 with the pedal off idle. If you don't get it that's the problem.
Perhaps you're confusing the cold start injector itself with the time switch. While it's certainly true a bad time switch could impair cold starting there is no way it can effect idle or mixture once the key is released from start. This is because the only power source for the entire cold start...
