Timing questions while at TDC

I can align all my marks just fine, and my engine is at TDC blah blah blah.
What I'm wondering is what position should the cams be facing when at TDC?
Should the cylinder 1 lobes be pointed up and slightly towards each other? Or a different position?
Why do the cam gears have 3 holes if we're only supposed to use the center one?

Don't worry about how the cam should look. It has timing marks that are not incorrect. Put the pulley on correctly with the dowel pins and line up the match marks. That is it.

I've done exactly this, but am having compression loss in 1st and 6th cylinder at TDC.

I am leaking on the intake side, leading me to think my cam needs adj,

Any suggestions?

Usually if timing was off it would loose pressure on all cylinders.

Did you verify that the crank pulley is good by checking tdc via no1 spark plug hole?

What has been done to the engine recently

Yes, def verified tdc @ crank, I will complete a leak down of cylinder 2 - 5 this morning, and report back.

My cam gear match marks are aligned with back plate match marks, BUT my cam gears have been removed from the cams, and reinstalled with pin located in center hole.

I have replaced all gaskets in top end, and installed ARP studs,

I am fearful that my cams are not at TDC, but my cam gears are matched to marks

TDC at the crank can be wrong.
After so many years and heat cycles, the crank pulleys are known to have the outer ring separate from the rubber isolator, causing it to slip back a bit, and give a misleading TDC indication. Verify true TDC by the #1 piston height. Remove the spark plug and insert a wooden dowel or some other thin rod.

Yes, verified tdc at crank with long thin driver inserted in spark plug hole,

Well then, I would take off the intake valve cover, and specifically check the valve shim clearances on #1 and 6.
Since you're at TDC, this would mean that #1 intake valves have closed for the beginning of the combustion event,
and I'm pretty sure that #6 intakes would be just about to open for intake event.
