So I've been told that you can just hook a manual boost controller to the front turbo on a 1j with stock twins and it will control boost for both, is this true?

No. It would only control boost to the front turbo. The rear would be at stock psi.

Did you do it with the engine in the car? Mine is in a 240sx so the back turbo is up again the firewall

Look at paralell connection.
As long as you can access the wastegate hoses it's simple enough. I used a source on the throttle body before the plate.

Ya i did it in the car and i have abs so rear turbo is very close. Just need to remove the hose and then add 2 longer hoses to bring it near the front turbo.

By it sucks this is the part that sucked for me haha, for some reason (while it's really easy to do) mine was a pain in the ass to get the rear hoses connected because of how tight the space was.
