    yeah, if your getting vacuum from the top port then as Ian said, you have popped the diaphram. You can get new diaphrams (much cheaper then buying a whole new wastegate)....

    Yeah, the top port is only for if you have a feedback style boost controler other then that, Like tissimo said, leave the top port open and run the control vac. line to the lower port.

    As for the Trans, yes a TKO would be a better choice, but if you have the ability to tear down and rebuild a T5 (which is pretty easy) then it would be cheaper to go that route and buy a High Nickle Gear set from one of the several places that supply them.
