I have the Fujitsubo exhaust on mine and it's pretty quiet. Only gets loud if you floor it. The quietest exhaust would probably be the HKS dual tip system, followed by the Tanabe. If you only want a muffler, Magnaflow makes some decent ones which can reduce the sound by quite a bit.

If your budget is tight, save up and buy the best Supra you can. The less you have to worry about, the better. Coming from someone who did have a modded car during college, the little things will add up and it will nickel and dime you to death. Just be patient, I'm sure something will pop up...
There really is no way to water proof a CAI. Your best bet is to go back to a short ram or stock intake during heavy downpours. If you must drive with the CAI, just avoid areas with lots of standing water.
Check the EGR to see if it is sticking. Sometimes a sticking EGR valve will cause the exact symptoms you're having: Light load bucking coupled with misfiring under acceleration.

On my friend's GS300 with an Aristo swap, it's 0.7-0.8 bar stock. I think that's around 10-12 pounds of boost? I don't know about the stock boost level of a USDM 2JZGTE though.
Lol, true. My Supra has an RS*R exhaust on it, I believe it's an older GT Mag exhaust (offset muffler), and even with the silencer in, it is pretty loud. I'm actually looking to have a custom one made with a quieter muffler down the road as I can't be driving the car like this for much longer...
