2jz engine harness auto vs manual

is there any difference between auto and manual 2jz engine harness with the different ecu plug into either harness or will a manual ecu only plug into a manula harness

The difference is the AUTO harness has the section that plugs into the auto tranny. The Manual one doesn't. But, they both plug into the ecu the same. Also, if you have a manual ecu, you can't use the auto harness with an auto tranny.

so i bought a 2jz swap with a auto trans but i am going to run aem stand alone with manual trans will i be okay with the stock auto harness or do i need the manual one

You will be fine. You will just have those extra plugs hanging there. Ziptie them up somewhere or just whack em off and be done with it since you will be running AEM
